Thomas and the team have said they find the shipping cute, and even ship some of the characters themselves. If it makes you uncomfortable, that's okay. No one should make you feel bad for that. Thomas says he thinks of it as shipping himself with self-love, which we as a fandom generally thought was pretty pure.
